Engine Disabled

It is possible thta The Becm is "confused" and after entering the EKA code it should have allowed you to start the Rangie.Instead it asked for a unlock from the remote.This unlock signal must be from a synced remote and as yours is not,hence the issue.
As a suggestion try disconnecting the battery for a while.When battery is fully charged reconnect and maybe then entering the EKA code will allow a restart.
You have said the engine check light does not illuminate .This must on a Gems as it is an indication that the Engine ecu has accepted the becm code.
If what I suggested does not work,then prehaps a try with a Gems BBS syncmate will solve it.
 
Its since been tested with the voltage much higher....13.2volts, same results and just to be sure I'll leave it on charge over night and test again in the morning.

Still no central locking, still the LED on the fob constantly flashing as soon as the key goes in the ignition (as a test I left the key in for 15 minutes earlier and it was still flashing)

OK so you are sure that the battery is OK and the voltage is good. Could be the RF receiver, or back to the original suggestion that it's lost sync. The only way to be sure is with diagnostics but the fact that the FOB doesn't operate the central locking makes me suspect the RF receiver.
 
is the antenna (blue wire) on the rf receiver connected, if not remote will only work right next to the receiver
 
This sounds very similar to what happened to my '97 on Christmas eve. My assumption was that the RF unit was flooded with stray signals. She sat in a car park for ages giving me engine disabled with not check engine light. It eventually self corrected but to be sure I disconnected the blue aerial wire from the RF receiver. It hasn't happened since and my aim is to get a new updated RF receiver later this month. I did a lot of searching on this sight at the symptoms are very common and all appear to be fixed with a new receiver.
 
Left the car on charge over night and checked the that blue wire is connected... it is.

Tried the old sync method again, not joy
The car still is not responding to the key fob (LED does flash on the fob)
The Fob LED still flashes constantly when the key is in the ignition

Tried to enter the EKA again, even though the car is no longer asking for it
and the car does not seem to accept it (it did when it asked for it)
....
4 turns to the left to start the EKA process (doors lock on first turn, side lights flash for every turn)
X turns to the right (drivers door unlocks on the first turn, lights only flash on the first turn the no response after that, interior lights come on)
X turns to the left (all doors lock on first turn, side lights flash for every turn)
X turns to the right (drivers door unlocks on the first turn, lights only flash on the first turn the no response after that, interior lights come on)
X turns to the right (doors unlock on the first turn, lights only flash on the first turn the no response after that)
I should also say the each time the key is turned to the left (lock)the alarm LED start flashing.
Last turn to unlock the doors and finish the EKA... and thats all, the drivers door just unlocks and that car does nothing else.
Any attempt to start the car just end with "engine disabled, press remote"

Let me know if there are any other things I can try?

Try with blue wire disconnected.
When i enter EKA it just begin with a locked door(not 4x) and end up locked on the fourth digit, then its accepted and door is opened with key and car starts, key sync by pressing remote shortly after out of ign. close to receiver due to missing antenna, maybe yours are different/newer model, maybe make sure everything is closed, bonnet/boot/etc.
Actually think the method you describe is wrong and by doing the first 4 X lock starts the procedure and then doesn't work, mine is the same apart from beginning with a locked door, ending with a locked door and one final unlock should mobilise your car to start. Took me two days to start it first time thanks to this genius system.
Hows your fob batteries? is that what quick flashes tell? (Syncmate may be your friend)
