This may well be the stoopedist question you've ever heard but I'm going to ask it anyway, just because I can.

After having the battery disconnected yesterday while I had the ECU out to check for any oil in the connectors, I've left the HVAC Eco mode disabled, and I'm sure the engine feel a bit smoother. I'm 99.999% sure it's purely in my head but I do enjoy asking silly questions. Is there anyway that leaving the eco mode off can affect the engine, or is it more likely that disconnecting and reconnecting the ECU has done something? :D

There was no oil at all in the ECU connectors and I haven't tried turning the eco mode back on, but will tomorrow on the way to work.

Yes, By switching the AC to "Econ", the system switches the AC compressor "off", thereby reducing the load on the engine. The AC load is fairly considerable, enough for you to notice a slight improvement in both economy and performance.
In the "Econ" position, the system works just like an ordinary heating/ventilating system.

The only "stupid questions" are the ones you don't ask. In fact, there are no stupid questions, just stupid answers!

But would this be the case even if the AC compressor wasn't running at the time, ie. Not giving out any cold air?

It doesnt matter how the aircon was set before tha battery was disconnected, the Aircon ECU will go to default when the battery is reconnected, it will not affect or be affected by the engine management at all... it's explained in the book:
Default settings
If the battery power supply to the ATC ECU is disrupted for any reason, e.g. battery disconnected, the system reverts
to default settings when the battery power supply is restored. Default settings are:
- Temperature indications in °C (in some markets a conversion connector is fitted to the ATC ECU to change the
default temperature scale to °F).
- LH and RH outlet temperatures of 22 °C (72 °F).
- audible warning switched on.
- Warm-up air distribution (to face level and footwells) function switched on.
- If the system is first switched on using the A/C on/off switch, the automatic mode is engaged, regardless of the
settings in use when the battery was disconnected.
