If you put your foot on the brake pedal when starting you will feel the 'clonk' you refer to. So unless your brake pedal is connected to your starter motor it's quite normal and nothing to worry about.

On my key fob it takes one press of the button to lock the doors but TWO presses to unlock the rear door. On the first press I hear the rear door mechanism movement and the 2nd press it is a more pronounced clunk and then unlocked.

If you mean 'where' to place it on the trailer always keep your heaviest weight over the axle. Be a good move to chock it too. I would be inclined to place the g/box ahead of the engine (between motor and towing vehicle)

When it is recommended to do a tyre rotation the wheels and tyres get rotated front to back and re-balanced. I've not yet seen a fitter remove the tyres from the rims in order to rotate the fitment.
