Rear door seal (or seals if it's 3 door ) is usually the culprit. Try pulling them off & spraying with aerosol silicon oil & reseating the seal. Mine is a 3 door & as there were three seals which would cost over £300 to replace I removed the rear carpet, drilled drain holes in the cubby well, coated the cubby well with liquid plastic from Frost Restoration, then coated the whole boot floor with Waxoyl & bought an original Landrover rubber boot mat off ebay for £35. Looks good & does the job.

its condensation in the cubby hole in the boot 2 small vents cures the problem

i have experianced two ways water has entered the cubby box,
1, water from the roof - water entering at the rear through the screws that hold the black plastic strip above the rear door ,,,,fixed by removal of rusted galvanised steel stipp and attaching the black plastic trim using silicone sealant.
2-- water entering down and through the door seal, ,,, fixed by cutting a 3mm gap in the seal where it joins together, allowing the water to drain outside,

I just hit one of the grommets out from the underside of the lock box(the one on the lowest point of the recess). I have had a dry box for months now.......

Seconded (assuming no obvious leak from somewhere)
The hot/cold cycling of the boot locker can cause bad condensation esp in cold damp weather.
FL needs better ventilation, Im planning to rig up a small solar vent out the rear quarter panel, passenger side
did this today and found the source, try spraying a hose up underneath the locker, you might find that the water is coming in around the seam line between the well and body plate inside the car!! fixed by painting rubber solution inside the car seam and heaps of waxoil on the outside seam, now no leaks !!

When I had my back silencer box off to replace it I put loads of underseal around that seam and plastic screw plugs for the hinges on the locker lid and have had no more water in the locker, been through loads of water since and by now it would be at least an inch deep. I reckon its the plastic screw plugs that let the water in. Thanks for the pointer.

I had this on the 2005 Freelander and re positioning the door seal on the hinge side has stopped the leak.

Aye, but there is a case of wet locker going around which is without any of the boot floor carpet being wet, just the locker ie the under slung box where the jack is kept, being wet. It has been a mystery even for Land Rover who changed my door seal initially under warranty and ended up telling me it was condensation....

Hehe, me too, I have a plastic cup for bailing it out and was about to do as some have on here knock a hole it the bottom to let it out which then puts it in the same category as my Series, it lets water in but lets it out as quick !
