It is a little strange that the vibration normally caused by the torque converter lock up clutch occurs up until it finally locks whereas yours starts to vibrate after the lock up clutch has locked.
When the vibration starts and the LUC is locked, if you lift your foot off the throttle, if it is locked, the revs shouldn't drop, is that the case?
The continuous slip of the lock up clutch acts as a vibration damper i believe although not exactly the same as the petrol version, again i think...
i wonder if the LUC is masking something but still could be valve body, solenoids, or something transmission related although i think you said the problem wasn't apparent with the old engine?

Engine was changed around 18months ago , judder started only a few months ago, which led to getting wheels balanced, then propshaft checked, then came transmission overhaul Will check the revs dropping thing later/tomorrow.

Did they reset the gearbox adaptions??

The ECU 'learns' the required modulation of the valves to attain the best shift transitions and amount of slip etc.....as the clutch plates wear, the required modulation times change and the gearbox adapts to these requirements.

With a new box with new clutch plates, amount of valve modulation required will be different to what the ECU has 'learnt' and need to be reset so it can learn again.

If they have been reset, it could be the ECU is re-learning which can take a couple of hundred miles or so until it shifts smoothly and the clutch packs are fully bedded in.

But, it does sound GB or TC related......but also get them to look at the engine mounts....on the Td6 L322 they are 'active' and are hydraulically controlled....if they are leaking and loosing pressure, engine knock and vibration can be transmitted to the subframe and subsequently cause vibrations.

Just spoke to the guy at Caledonian, who states and I quote "yes reset was done but these cars aren't clever enough to learn, the newer ones, yes, the 6 speed but not the 5 speed" .
Not that for a moment I'm doubting you Ant, just waiting for you to say he's wrong ;)
Still got mounts to check and revs.

I'm sure the ZF transmission learns and there is a process to reset the adaptions and I would think the GM box is the same but not certain. I think Bemble mentioned swapping solenoids or something around during reassembly to force a relearn but my memory is faded by Guinness.
There have been a few discussions regarding Dr. Tranny's (ALAN !!) shudder fix which I believe has and hasn't worked.
If you put it in yours you will void any warranty for what they are worth and if your vibration is transmission related then they need to sort it but you could ask your specialist if he minds you trying it I guess
I also believe the shudder that's fixed occurs before the lock up but yours is after

Bum and boos, thought I'd found that simple solution that sometimes appears. If it's nice tomorrow I'll drive up to Glencoe, which put a couple of hundred on her. I've already told them that all fingers are still pointing to transmission so theyre not surprised when the AA truck comes calling.

Feel free to have a search around but that's my understanding
Did you check whether your revs drop if you lift your foot off the accelerator when your lock up clutch is supposed to be locked?
I'm not sure if yours locks at 56 mph ish like the ZF

Haven't been out in her yet, hence the going for a big run to check things out.

Snake oil takes the edge of many a box, maybe worth a go.
particularly if incessantly licking poster boys boxes....daily!

Both GM and ZF lock up at a certain point and its around 50-56mph.....

I tried the Lubegard stuff......did feck all in mine!
I think you're supposed to use it in the transmission not in the exhaust pipe , Ant :D:p
And now I'm confused about they both lock up around 50 -56. Don't they lock up in different gears at different speeds. Or does it depend on loading, as it locked at 30mph on steep hill when on test run.

Flash it up Royal !
I think it is perfectly reasonable to be sheltering it from the wind in the boot above a full tank of diesel while transporting petrol and straw bales ;)

Considering , I'll be in the Highlands in Autumn, and going to the horses with the bales on my return , that sounds like a reasonable action to be taking :D

@holidaychicken , I checked the revs and no drop when LUC is engaged and foot lifted

@Saint.V8 , Any opinion on whether or not the GM versions 'learn'? Or if guy at Caledonian was correct in stating they don't?
I've now done just short of 200 miles since last got her back. Couldn't go to Glencoe, so went Stranraer direction instead. She's still presenting with same issue described pages ago :(
