All 4 doors have had their lock mechanisms either replaced or tinkered to make them all lock/unlock from central locking and to open from inside and out.

However somewhere long the line the dashboard now thinks (at least) one of the doors is open (door open warning light is on, interior lights don;t turn off, turning lights on without ignition gives warning sound and single honk from horn when remotely locking)

Is there a way to diagnose which is the problem? Would a code reader tell me? Can I unplug individual doors easily to work out which is causing problem?

The diagnostics protocol can't tell which passenger door is open, as far as I know. Maybe it's a common wire for all three doors. It only knows drivers door or the others.

Unfortunately or fortunately the FL1 has a very basic interior light activation circuit. All the doors are on a single wire, which goes to earth when any of the doors (and tailgate IIRC) are open.
The only way to find out what door is responsible, is to disconnect each door lock actuator in turn, until you find the one causing the issue.

Has the locking been messed with, or has it just been programmed for global opening? There is a setting using LR T4 (Rover diagnostic equipment) which can configure the car to open just the driver's door on the first unlock press, or open all doors.
