I have not left the dowels in both as once I removed the pto plate at thr rear of the box the box slid on against the gearbox. If I replace the input shaft with a cross drilled one could I leave the oil thrower off and if so will oil not leak from the pto cover plate?

Thanks gents Sorry for the lack of response the computer said no!! I have an engine crane so I think I will take it out in one I just wasnt sure if this was the correct way or if it would damage anything. Would you replace the engine mounts at the same time?
