Wheel well in boot filling with water - P38

My P38 - 2000 vogue is letting water into the wheel well in the boot when it rains. Reading the forums on this I thought I had sussed it when someone referred to a sunroof drain pipe coming apart - then I remembered that I haven’t got a sunroof...

The seal around the boot looks OK - and there is no rust or damage to the lip that the seal sits on.

Are there any other routes in that I can check for?

There is a mod, bending the seal mounting flange at the top corners if I remember correctly.

Do you mean to say that the wheel well is not supposed to fill up with water?

I would not mind if this type of activity was where the water came from - but this is fine, its rain that floods it!
 
To be honest though, it's quite a lot of water coming in - so even if the whole button was missing I think it would be difficult to get that much water in.
The bottom of the well is really sound though - it must be quite a recent development. I have dried it out thoroughly then it's ****ed down for a few days and when I check it again its got an inch or two of water in it.
 
Is it safe to assume, in the absence of a sun roof, that there are no other channels/pipes etc that could lead water to drain into the boot? And despite how it looks - I mean it is 20 years old - is it is most likely to be the boot seal?
