I wonder if you might have knurdled the UJ?
Ether nackered the UJ or CV joint I expect. Did you pull on the front CV joint or let the shaft hang on it? The bearing cups are easily displaced. Or by heating and hitting the UJ at the VCU end, has stiffened the joint or bent the yolk?
There is no need to align the prop shafts with each other or the VCU and it doesn't really matter if the VCU isn't straight with the prop shafts as long as the carrier bearings are close 90° across the VCU shafts as possible.
