Roof corners lifted

Hi all

I have just converted my county into a pick up but have hit a problem. Were the roof meets the windscreen frame the corners of the roof look like they are not sitting close enough to the frame the centre is tight all along from each corner. I have fitted a new roof to frame seal would this be the problem? Will say all the bolt holes line up and even the corner mounting line up. All bolts are tight around the roof.
