Rough running is most commonly caused by oil on the injector loom seeping down to the ECU, it's an easy enough job. Have you checked this? Welcome to the forum

There should be a blanking plug for that.

A full TD5 EGR blanking (removal) kit should have included a blanking plate and gasket, an extension tube or cone for the inlet manifold, a couple of stainless steel bolts and two small black rubber blanking bungs or plugs.
I have a set of instructions of how to do it and where everything goes at:

Removal of the EGR isn't normally associated with rough running, as others have already said, check the injector loom and the red plug on the ECU behind the battery for oil contamination.
