I've got the battery cage and air filter off my 2A at the moment.

I can see the remains of two rubber(?) pads on the battery tray. Were these put on in the factory as standard? Are they to stop the battery case reacting/corroding against the steel battery plate? To cushion or grip the battery in place?

Just to prevent some vibration getting to the battery,a clamp should hold it in place. As for corrosion they just help trap water and promote it. I put some oil in the tray, helps prevent rot.

I'm missing the clamp. Do they go on top and secure with 4 j bolts and wingnuts? i'm looking for a decent picture online..
