head gasket's very common on the tdi's especially at the back which makes a sort of tick, dunno about the n/a. first thing I'd try is valve clearences, then I'd be looking at that fuel pump drive gear....

mine's missing its bump stops at the back (mot fail?) but I've never noticed it bottom out, springs or dampers, 2" longer dampers might though.....

Stupid as this is going to sound, you said both prop shafts turn but you didn't say if the vehicle was moving or not: IF the vehicle was rolling slightly (on a hill for example), the props were both turning but you had no drive - I'd suggest the wheels were turning the props so diffs are o.k...
