Just wondering what is the size of the sub in the boot or to put it another way what size sub can I fit in there as well as keeping the tool box were it is ?

I've currently got an 8" woofer in mine, being fed with sub frequencies of below 80Hz. I don't have the tool box in there, as my 8" woofer needs over 25Ltrs of enclosure volume to respond correctly.
I am thinking of using a pair of 5 1/4 woofers mounted in the rear door instead. I'll lose out on frequency response below about 50Hz. But I'll retain the cubby box on the floor. I'm also investigating the possibility of moving my 8" to a side panel in the boot. This would give a larger enclosure volume and retain the cubby box.
It's all put on hold until the spring now, especially as I haven't fixed the fuel pump leak yet.

so do you think I could get away 6" sub and keep the tool box in place

Yes you can use a 6" sub. You need to make sure it's a proper infinite baffle sub, that doesn't need fitted into a tuned enclosure. Most small subs have limited low frequency response, unless in a tuned enclosure.
I had a 10" Clarion sub in my last Freelander V6. I went for an 8" this time, because the 10 made the whole car shake!!
