Weld the patch flush. Well that's what I did. Put a couple of tabs on the inside of the chassis so your new patch cant fall in. Weld it up and grind back to flush.
 
Its worth changing the gearbox and transfer box oil seals, not between the boxes and output seals while you have it out. Also check for any wear grooves where these seals sit. If there is wear an oil seal can be spaced away with a bit of the old seal. Has the release arm been reinforced where the hydraulic pin pushes it? If not that would also be a good idea while its out.

I'm having the gearbox and transfer box fully reconditioned by a friend of a friend at mates rates, so the seals will be replaced
The release arm is a cast alloy one that looks quite a substantial thing to be fair,
Not the pressed steel one I was expecting,

I've also ordered a rear crank oil seal as I may as well change that,

I knew about some surface rust in the drivers footwell but after poking about its a little worse than I thought,
I'm a terrible welder so I'm thinking of having this and the hole behind the cross member plated while it's all stripped
