Will a disco differential box fit a defender 90? If so, what is best way to do it?

Yes it will fit, I find bolting it on works best, and the search button will provide you with a number of threads on exactly the same subject.

Thanks - replaced half shaft today and still not engaging gears, will try fitting diff tomorrow.
