Depends how old the belt is. Some say belt stretch, but I've never known a belt to stretch so far that it causes a headache, if it's new was it tensioned up properly? It's possible and only possible that the hub on the pump shaft has moved during your rebuild process, in which case re-timing with pins won't help and you'll have to have it out and set up in a Bosch specialist. I wouldn't have thought the hub would have moved unless someone's tried to remove the pump by slackening the 22mm nut in the past.
It's certainly worth checking timing for peace of mind if nothing else.
It's a problem has developed and not just "happened" so whatever it is has been getting progressively worse.
Again, as others have said, air in fuel system is also a classic that could give all of your symptoms, especially f it's worse after its stood all night. Could well be drawing air somewhere.
I wouldn't start touching the settings of the pump until, the underlying issue has been cured. Pumps can be played with to make a good running engine better, and I'm a fan of the timber trail boost pin for and easy power hike, but plays with settings will only mask an issue.
