drive train clonking

my tdi drives well(slowly see other post), its a 300TDI auto and there is a whining noise above 50mph and clonks when coming off the throttle, and when the autobox drops a gear.
The prop shafts appear o.k and I have grease them with normal LM grease. the stuff that came out of them was very dark, are they supposed to have C.V grease in the joints?
Is my gearbox knackered or is the transfer box worn out or is it a diff proplem, there are alot of parts to get worn out on these vehicles and its hard to know where to start looking and changing parts first.

When you say propshafts do you mean the ujs?
I've just replaced one of my ujs, it clonked when it use to take up drive (manual) and a sort of vibrating rumbling noise. When i greased the sliding joints it pushed darker colour grease out but that's just because it's used. NLGI 2 grease is what should be put into the joints acording to my manual.
 
my old transfer case did this, i was told that the newer model transfer case had a clutch in them and that this should stop and it did
