Thanks Nodge68 What I've read elsewhere is that it resets itself over a couple of days, so doesn't need to be "re-programmed". This might be wrong, but a lot of people have said it.

Update a few days on since new battery fitted. Battery voltage with the engine running is 14.6V, so as it should be I think. The stop / start also works, so I am guessing that the BMS has reset itself and I am confident now that the battery is holding charge as it should. What still doesn't...
