Seems likely esp if someone has been in there before. When I stripped mine you couldn't get both pins in at the same time, on reassembly i lined them up and all was fine
Sounds like you would be pushing against the tensioner to line up the hole so no big deal? When I had mine apart the top sprocket bolts were a bit mangled so it didnt line up perfectly
What year is it? 10P/15P?
Assume you have done the fuel purge? How about air bleed valve?
Also you shouldn't be using any throttle to start it

My dad converted a S2 from petrol to 200di, performance was a little better and slightly noisier. But very good on fuel and more torque. 1st gear is almost not needed and most of the time just using 3rd and 4th
You can't get both of those things at once unfortunately. To get a higher top speed (or quieter engine noise at cruising speed) would reduce the engine's performance on hills without changing down a gear. FYI the choice of transfer box affects this, the gearbox doesn't
If your battery is a bit weak and the voltage drops under 10.5 when cranking then the injectors won't fire.
There is also a thing with starter motor affecting something...CPS signal maybe.
Voltage drop would be first suspect tho, and easy to rule out or confirm
