Just checked my seal and I already have the two holes cut into it. The water seems to be getting in at the botton and going under the trim panel. Going to try the mastic option this weekend.

It's a 5 door and the top half of the seal, including around the window, is completely dry. I was thinking about running mastic around the seal to try and 'pad it out' to create a better seal. A new seal is a bit pricey for what it is. Also if it's glued on it could be a right pain to remove.
