They all stop at once? I'd have a look at a wiring diagram and see what you can see; is there a live that feeds all the "problem" items? Or a relay that feeds them all but is separate to whatever powers things that work. To be honest though, sounds like you've found a solution, make a tidy job...

Without going into too much detail; I tweaked my pump, it wasn't great and I've tried alsorts and dont know how to get it back to normal. I've tweaked everything you can without taking the lid off the thingy (4 screws and turn a diaphragm). Any idea how I get it somewhere near standard?

NICE ONE!!! I'd guess the pipe on the plenum chamber is where the breather goes, if there's one either side of the engine thats probably what the T piece was meant to be - one breather split to both sides of the inlet.
