If I disconnect the wiring arness in my RR P38 to rebuild it, it is necessary to use the scanner to make it working again in the car or it only apply for a brand new compressor?

Just unplug it, repair it and put it back, same applies to fitting a new one. Plug and play no diagnostics needed.

Disconnect the battery first though because if the car tries to self level & it picks up on a fault with the pump it might log it as a hard fault.

With ignition off compressor circuit is not live if car self levels. Only corner solenoids are live, air is exhausted only.
