I recently replaced my spare tyre to match the set of tyres I fitted in October. When new they have 9mm tread depth. Currently my set has 7mm. If I fit the spare wheel with its new tyre to try and have the entire set wear evenly, will that difference in tread depth, and thus rolling diameter, strain the VCU - IRD?

No.
2mm difference, which would be averaged out with the older tyre by the diff of whatever axle its fitted to will not make a difference.

Don't forget tyre wear can be individual due to routine travel, road conditions and manufacture of the tyre itself.

If you are worried, fit the new tyre on the rear one side, then move it to the other rear next rotation.

Thanks everyone, yes I've fitted it to the rear and will swap it side to side.
