Update.

Car was running but seemed always in final drive and dash constantly illuminated gearbox fault so it went back off the road through fear of doing damage again
so we had to take the inlet mani off again and change the loom over. Now running and driving fine. Still got a slight hot start issue but Deffo improved from the original engine

Any idea what was wrong with original engine? What happened to the cooling system?

We got a block tester which you test from the coolant bottle and it reacted as showing exhaust gases in the coolant. So liklihood is the head was shot.
