I marked it up as recommended but when I removed the block I noticed that the shaft isn't splined.

Surely then, when I re-fit the motor, all I need to do is rotate the crank and the flywheel will slide round so I can feel when the bolt holes line up?

Unless I'm missing something, which I undoubtedly am........
 
they dont need lining up as such before fitting t/c should sit further into box than drive plate sticks out from engine 1-3mm so when engine pushed up to box you can rotate t/c with small screw driver etc to align first hole which can be any of them ,fit all before tightening any,ensure t/c is fully home by measuring and comparing first before fitting engine
