The wastegte seems to be tighter than from factory so it should not be low on boost for that reason

that became clear when you said it's from 2003.... i cant say more than i've already said about the black smoke
 
The ECU uses the fuel temp to vary fuel injection because warmer fuel is less dense, so it would chuck more in, so if the fuel is actually cooler than that then it would over fuel....
Maybe a silly question, but I had my td5 'remapped' by dynachip about 9 or 10 years ago, I think they basically set the injectors to max and it's an old school way of doing it, so essentially the remap is basically getting the ecu to overfuel at any given time. Is this correct? And if so I haven't had any running issues (except a bit of black smoke under hard acceleration) does this mean the injection to fuel temperature has been done away with?
