What sealant to use

Having cut out my front footwell carpets before Chirstmas finding them sopping wet with accompanying puddles. I mistakenly assumed that the leaking windscreen was to blame. Now the rain has returned (no rain for a month - that's some sort of miracle here!) I find my drivers footwell full of water again (but not the passenger side!), after much inspection the water is coming in round bolts which hold the dash to the side of the car. Question is what is the best sealant to use to cover the bolts with, and whilst I'm at it, would it be advisable to paint the footwells with something - perhaps Hammerite or some sort of mastic before I replace soundproofing and carpets?

I've used grey stripe seam sealant in the past, not sure I would want to use it over fixings though....
 
I had a leak from the same place but on the passenger side where the lower dash support rail connects via a L bracket to the inside of the (A) pillar.

I remove the L bracket and found a water drip slowly coming through an overlaping seam anyway just a dab of Silkafex over the length of the seam and re-assembled the next day has cured the leak and that was a few years ago.

So you may find it's not those bolts holes but the seam behind and above that bracket.
