Water leak in boot

I was putting a new window regulator on my freelander 1td4 today I don't use the car much but today after finishing the regulator I opened the boot ,and in the boot space were the jack sits was half full of water, the plastic trim around the roof has already had new clips put on so I'm at a loss as to were this water is coming from, the boot main carpet isnt wet its just the space were the jack is stored anyone else had this problem
 
Yes, 95% of all Freelanders have this issue, it's often called the fish tank. Water is getting in somewhere, normally the boot door seal but not always. Some owners end up drilling a couple of small holes in the lowest part of the fish tank to let the later out. That's what I did with my first FL1.

I did read a few old post last night I also think my window may be the problem as it doesn't look like it's closing enough, it goes under the lip at the top, but it has gaps at the sides of frame like the glass isn't wide enough for the frame I'm just unsure if it can be adjusted in some way
 
The rear window is adjustable, but the person adjusting it does require a level of understanding of how the mechanism works.
 
I'm definitely not sure how to adjust the window but it looks more over to drivers side also doesn't look like it's up enough looking at the top corners of the glass

Looks correct position to me. Seal is contacting on glass at top but looks like like no pressure on seal lower down...

Angle of window mech and hence pressure can be adjusted on the rear window rail mounts at the base. Torx and metric nut fixing.

I've lifted the carpet and wet vacuumed the boot space I'm not wanting to drill holes in the boot I will look for replacement clips for all the plastic trim around the door but as for the door seal , I'm not going to spend £300 on a new one so for now I will just keep an eye on it till I can find one cheap😃 do you have any idea were I can find part no,s for the plastic trim clips , I also need some for the scuttle panel under the windscreen, as there not the proper fitting ones that are on the car
 
Adjustment of the angle of the tailgate glass is done by the 2 x lower window rail fixings. There is a nut to loosen and a torx head on the screw which adjusts the tilt of the glass.

I will give that a go when the rain eventually stops I did have a look at the closed window and as you previously said it's not touching the seal down both sides ,
 
I've just been inspecting the rubber door seal it's in good condition, but a bit flat on the sides so I've cleaned and manipulated it to a better shape and some of the flat spots have gone so maybe a bit more and it hopefully will be ok ,
