Crankshaft pilot bearing!!!!!!

Can anybody help with a bit of friendly advise on the following? I have a blown engine in my Freelander commercial petrol1.8 (manual gearbox) and have sourced a replacement engine although this has come out of a vehicle with auto box. Firstly is is possible to just swap the flywheels with new bolts? and secondly i know that on the engines with manual gearbox the input shaft sits in a pilot bearing set into the end of the crankshaft. As my donor engine was set up with a auto box will the crankshaft on this engine have the drilling for the pilot bearing as i believe that the bearing is not required for auto box variants ?
