If you're sure its been bled correctly ......ie no air left in the system
The fact you bled it and it was fine for a short time points to hydraulics
Try selecting all gears with the engine NOT running ......if all gears can be selected with normal effort , try again with engine running ......if...
High HC reading means the engine isn't burning all of the fuel , replace air filter , check and adjust mixture , balance carbs.......all thats...

The .002 you're quoting is nothing to worry about, But main and/or big end bearings could be the cause of your noise.......as could many other things
