issues with eka code entry?

Im having a nightmare currently with my newly purchased discovery 2.

I have been having an issue of my handbrake cable acting as my earth due to previous owner leaving the main earth off just by the battery.
I was attempting to re-fit this back to where it should have been to stop the issue and the negative terminal came off the battery as it seems it was either loose or worn, ever since i re-fit the terminal back on i have not been able to start the car and the immobiliser light stays solid red when i attempt to turn the car over.
From what i can gather i need to re-link my key with the bcm by entering my eka code which i purchased via radiocodes.co.uk after seeing some other threads recommending them, now when i purchased the car i only recieved the standard flat key with no buttons, can anyone tell me if this is an issue? or can i just input the eka code with this key and if it works, is that a permenant solution? or am i out of luck and need to get a new bcm and accompanying parts to get it running again followed by trying to get someone to come program it with a nanocom at my house?
Any help would be appreciated.
