#1 is fine, it wont unlock or start the car (beep) I put it in the ignition and the key will flash, how do I reset it please?

Yours being a '99 is post 97/98 so will have the 'EasySync' system....the key lamp flashing when you put the key in the ignition is the key and car re-syncing themselves.....it should start the car - failing that, try pressing the lock and unlock buttons once the key is in the barrel

Shoul I have waited for the flashing to stop then? and taken it out and re insert it and try again, or wait till it stops and then try and start it?

Not sure about the easysync but on mine I open with a known good fob, put the key to be resynced in the door, press the lock button, turn to lock. Press the unlock button and normally it springs open. If it doesn't I press the unlock, then turn to unlock, press to lock and then turn to lock.
