Where is it located? Could I swap it for the 3.9 in my classic but keep all the classic ecu and injection etc?

Well, the 4.0l is exactly the same capacity as the 3.9l, but even if it wasn't the difference of 100cc on a 4000cc engine isn't going to make MUCH difference.... though I suppose it may be in better nick, and the 4.0l does have bigger bottom end bearings.
BUT, biggest difference is that the 4.0l engine has a GEMS engine management system, and no distributor, so to use your 3.9 EFi you'd need to strip the motor of all ancilliaries, including the timing cover, and fit the one off the 3.9, and I am not EXACTLY sure here, but something has to drive the dizzy, and the 4.0l motor wont have it on the end of the cam, so you may have to add the bits and bobs off the end of the cam from the 3.9, if not the cam itself......
And for all that work, not sure what you'd gain, really......
