That EKA problem again!

Hi all. a bit new to this forum lark, so please bear with me. Been a devotee of the oval badge since ripping them apart and repairing them in the REME, since when I've had a rangy 3.5 v8, a mk3 Lightweight, a V8 Discovery mk1 and my current beast of 16 summers, a Disco 2 facelift, which I have to say, despite all the bad things you hear has served me well through 160,000kms with no major problems (tempting fate I know).
The other day I stupidly left the ignition on all night and half the next day, battery dead flat! I jump started it and it fired up no problem it stars and runs as before, the only problem I've got is the remotes won't work. I've put new batteries in both but no good, I've been to the online EKA shop and bought my code and armed with a page from the workshop manual (worth every penny) I tried to clear the fault. Alas it beeps when it shouldn't and doesn't when it should...any ideas, I'm thinking maybe to disconnect the battery for 5 minutes and start from there, but worried it won't start again afterwards.
Any suggestions would be welcome.

Sounds like you have a key sync problem not EKA as it wouldn’t start if it needed EKA.( I think)
Check your manual for key syncing.

Some one is confused, D2 fobs don’t require synchronisation with the security system after a battery has been disconnect/reconnected unlike the D1s fob which do.
The D2 owners hand book states:
If the handset does not operate after the vehicle has been parked for a long period, unlock the driver's door with the key and then try again. If the handset still fails to operate, enter the EKA code using the procedure shown later in this section.
