I have tried entering what I think is the EKA written in the manual, but not getting anywhere and even disconnecting the battery for a week the dash warning doesn't reset. Sounds like time to check the door microswitches then, even when it was fine before if you used the fob, it didn't unlock...

Is there any other way to sort this, I have got the same problem on my P38 but the keyfob buttons are not responding and I am at a loss on what to do?

That is a serious amount of work and you can see why a garage said it's uneconomical. Even if you have the skills to do this in your own time, depending on what you do for work, unless you are doing this just to get a mate back on the road it's still costing you a massive amount of time and...

Just line them up by measurement and by eye, tape them on temporarily to see if they look ok and then your good to go :)
