The only thing i can think of is when they did the front brakes, the pad clip(s) that go onto the caliper carrier isn't fitted properly and is rubbing on the disc, this will give you a sqeeling type noise that you describe.
Auto gearboxes don't usually make any noise. I would take it back and demand they fix it, you've probably spent over a grand for the work and it's unacceptable that they gave you the car back probably knowing the noise was there. They should have road tested it after the work was done to make sure all was ok before giving the car back to you. Don't listen to any "its normal and will go away etc. etc." bollocks, they're fobbing you off. DON'T drive like this for 1,000 miles, what if it's more serious than a pad clip?
If they are a main dealer, they should have chassis ears to find noises like this, we have them, they should!! If they can get the noise by running the car on the ramp then they should be able to locate it.
