MOT concerns

Through the various off road courses and green lanes i've lost various trim and pieces. Will any of these affect the mot?

First off, easy fix i just havent got round to yet, the piece of trim beneath the headlight that holds the indicator in. Thats gone, so my indicator kinda dangles there, Still works fine. But its a little loose.

I've fitted a new tubular bumper to the rear, it doesnt have the standard end caps on it obviously and no light fixtures, although i do have the newer clusters that have all the required lights and stuff in them

I've lost a rear mud guard

I've also lost my back box, about an inch after the last hanging point my exhaust finishes. Will i need another back box or can i just fit a piece of pipe to extend it to the rear of the car?

Exhaust sounds like an MOT failure. I'd be fitting a new back box although you'd probably get away with extending the current pipe, so long as it's fixed properly and doesn't effect the operation at all.

Loose indicator may be, I'd get that fixed. Missing mudguard and bumper end caps won't affect MOT so long as there are no bits sticking out that could injure other road users (i.e. pedestrians, cyclists).

Rear light clusters - so long as everything works and is at the right height etc. shouldn't be a problem.

I'd be more concerned about rust.
